בירושלים - שכיון שבנ"א שיצאו מעה"נ אין זה מצילם ונאמר עליהם הכה תכה (ספרי ראה יג, טז) עאכו"כ בהמה. עוי"ל דכיון שבעת שהקדיש עבר - לשריפה קיימא אז - אין הקדש חל על בהמה שרופה. ועפ"ז צ"ע אם יש בזה איסור הקרבת חולין בעזרה, או שגם חולין אינה. ואולי יש לקשר בהבירור מהו האיסור: להקריב חולין כמשמעות "שלך" (קדושין נז, ב) בעזרה, או - מה שאינו הקדש. ואכ"מ.

Regarding your comment on Tosafot's statement "lemi'utei" (Chullin 140a), where there is doubt about an animal from an Ir HaNidachat that was consecrated and offered—whether it is a valid sacrifice. It is difficult, since it must refer to the animals of tzadikim (for those of resha'im are invalid anyway due to "zevach resha'im to'eva"—Sanhedrin 112b). However, one could say that Tosafot holds like the Ra'avad in Hilchot Avodah Zarah 4:13, that no prohibition applies, and since it was offered—that is, in Jerusalem—the property of tzadikim from outside it escapes destruction.

It can also be explained (which also answers the apparent redundancy in Tosafot) that he wrote and emphasized "she'avar" (who transgressed) and consecrated—that is, the consecration was done through a transgression, after final judgment while still inside the city, and then it was offered in Jerusalem. Since people who left an Ir HaNidachat are not saved by this (and about them it says "you shall surely strike"—Sifrei Re'eh 13:16), all the more so for animals.

Alternatively, since at the time of consecration he transgressed—the animal was already designated for burning—consecration does not take effect on an animal destined to be burned. Based on this, it remains unclear whether there is a prohibition of offering non-sacred animals in the Temple courtyard or if even non-sacred status does not apply here.

Perhaps this can be connected to clarifying what exactly is prohibited: offering non-sacred animals as implied by "yours" (Kiddushin 57b) in the courtyard, or simply what is not consecrated. This requires further study.
