In response to your message regarding the situation of your wife, may she live. May Hashem fulfill her days of pregnancy properly and easily, and may she give birth to healthy offspring at the right time, in the proper manner and with ease.
Regarding what you wrote about contact during pregnancy and at its conclusion—you did not clarify your doubt: whether in this case there is some concern according to halachah (in which case you should present it before a rabbi who will instruct you), or if it is a matter of nature and health. In that case, even though our Sages have spoken about this (Niddah 31a), it has already been ruled that natures have changed (see Rama in Shulchan Aruch Even HaEzer 156:4; Responsa Maharam Schick Yoreh Deah 244; Sdei Chemed Klalim Maarechet Tet 5 and others). [See also Rambam (Laws of Divorce ch.11 hal.21), and Taamei HaMitzvos by Rav Chaim Vital Parshas Bereishis s.v. "And regarding the matter of Onah"]. Therefore, one must consult a competent doctor in this matter—especially in your case where she has seen stains, etc. This is not the place to elaborate.
