Regarding the package in which there was a Sefer Torah: In most such cases, it is packed in a disassembled manner, and then the law regarding carrying it is much more lenient. But specifically in your case, since it was placed vessel within vessel—and presumably more than two vessels—and mainly since if it is permitted to send it this way, it is also permitted to handle it this way, therefore there is no need for further concern. However, for extra stringency alone, it would be appropriate for you to donate from your own money a mantle and a cover for this Sefer Torah, and also to fast on the upcoming BeHaB (Monday-Thursday-Monday fasts), but only until midday, and to give the value of the fast as charity.
2) Regarding the bottle of wine at the wedding: Aside from the fact that the entire matter you wrote about is in doubt, this is not a case of "on two sides of a river," in addition to being only rabbinic in nature. And as mentioned above regarding extra care and stringency, you should give to charity the value of 73 meals.
