במש"כ בענין דכל הנמוך יותר שרשו למעלה יותר,
הנה המבואר בתורת החסידות, הוא לא בהנוגע להדברים עצמם אלא - להניצוץ אלקי הנמצא בתוכם, והחילוק בזה מובן ועיקרי הוא, ובפרט ע"י ההתבוננות אשר הניצוץ האלקי יכול להיות שיהי' בשבי' ובגלות, ולא עוד אלא שיכול להיות במצב עליו נאמר, נר רשעים ידעך ז.א. שנכבה כליל.
וע"פ הנ"ל מובן ג"כ שאין כל סתירה בזה שאומרים שדבר פלוני רוחני וקדוש יותר בערך דבר השני, ובכ"ז דבר השני שרשו גבוה יותר, כיון שהמכוון להניצוץ האלקי שבתוכו, שבכמה ענינים הדבר שהוא מחי' אותו מסתיר על החיות, מנגד עליו וגם לוחם בו.

May it be G‑d’s will that it should be at a good and successful time and for an everlasting edifice founded upon Torah and mitzvah as they are illuminated by the light within Torah—that is Chassidus.

Regarding what you wrote about the idea that “the lower something is, the higher its root,” as explained in Chassidus: this does not refer to the things themselves but rather to the Divine spark within them. The distinction here is clear and essential—especially when contemplating that the Divine spark can be in captivity and exile; moreover, it can even reach a state described as “the lamp of the wicked will be extinguished,” meaning it is completely extinguished.
According to this explanation, it is also understood that there is no contradiction in saying that one thing is more spiritual and holy than another, yet the second thing’s root is higher—since we are referring to the Divine spark within it. In many cases, what gives life to something also conceals that vitality from view or even opposes it.

The conclusion of all this: in its highest root Yaakov is the firstborn—the Nefesh HaElokit (G‑dly soul) and Yetzer Tov (good inclination) precede the Nefesh HaBehamit (animal soul) and Yetzer Hara (evil inclination), as explained in many places. Among printed sources: Sefer Kitzuim v’He’arot l’Tanya p. 48ff. As it says: “Is he not a brother… but I love Yaakov.”
Summary
The Rebbe teaches that true spiritual greatness lies in revealing the Divine spark hidden even within lowly things. Building a home on Chassidus means illuminating every aspect of life with G‑dliness—even those parts whose source is highest but most concealed.
