Regarding your question about the colors in Alef-Bet illustrations, do as is most beneficial for the students’ interest. In the Middle Ages, several books—including Rashi’s—were printed with each page in a different color (for beauty). If someone insists on only black to recall STaM (Torah scrolls) or similar (see Shir HaShirim Rabbah on "black as a raven," see Maharsha’s gloss to Shulchan Aruch Yoreh De’ah section 271), on the contrary: we find separate letters on colored stones of the Choshen and Ephod. See Yoma 37a.
